The journal has been published by the Opole Scientific Society (OTPN) since 1961.
It was originally published under the title Zeszyty Przyrodnicze and included papers in Polish and English, mainly in zoology and botany, but also in ecology, geology, environmental protection, and medicine.
In 2003, the journal changed its title to Nature Journal and began publishing papers exclusively in English.
The journal adopted its current title, Fragmenta Naturae, in 2017. Since then, it has published papers in Polish and English covering a broad range of natural sciences.
